I put the microSD card into the USB adapter and move the files onto it kind of like a floppy drive or flash stick.
Once the adapter is plugged in, you see it in My Computer and it stays there whether there is a microSD in it or not. Like a floppy disk, you can remove the microSD without safely removing the hardware, just be sure nothing is writing to it when you do or you might end up with some corrupted files. To be safe, before I remove it I close all windows that access it and wait a few seconds after the last write.
The NDS file can go anywhere, but for other files that the NDS file depends on you often need to place them in the root or some other directory which would usually be mentioned in the readme.
