A shiny pokemon isn't any stronger than its normal counterpart. So you basically did waste it. I remember when I used my first masterball on a Caterpie(I wasn't sure what a masterball was so lay off)back on Pokemon Red...

using the Masterball. Just like the 3 Legenadary dogs, shiny Pokemon run away when they get the chance, also, the chances of running into a shiny Pokemon is 66136 to 1. Right now I have many shiny Pokemon since I've been playing for a while, 400+hours of wandering around to be exact. I love the fact that I will be able to transfer all of my shiny ones to Diamond and Pearl, I can show them off over the net now.

yoshi, you shoulda used you masterball on one of the legendary pokemon...
some of the legendary's are rubbish but some of them are awesome....
