Carts on the n64 have used Mp3's for audio to great effect. It won't be suprising to see the same feat accomplished on the DS.
Cart based systems tend to use PCM music, which could be considered similar to MIDI. The reason it doesn't sound the same as MIDI's on your PC is because Nintend's sound fonts are much better. All systems are capable of PCM at some level, and for video game purists, it's the preferred medium for game music.
Music that sounds real detracts from some game's "digital charm," while making others more immersive. Game Music is just background ambience to me, and if the melody is good, the means in which it's created becomes moot.
